Users will not be able to create Jira issues from within Salesforce:

Cause

The Remote System Reference field is a field that the Connector uses to hold all the associations. 

When launching the Wizard the user can configure it to automatically create and associate the field with all Jira screens. The user can also create the field manually and associate it with Jira screens by selecting No to the Would you like to automatically associate the field with all screens? option.

However if the user fails to create the Remote System Reference, a 500 error code would be thrown in the Manage Application Link page.

Configure the Connector to automatically create the Remote System Reference field by selecting Yes to the Would you like to automatically associate the field with all screens? option.
